why doesn't the body just use whatever calories you give it.

Calories aren't the same, apart from a pure energy standpoint.

The body does also do a pretty good job of this anyway in certain cases.

It does to some extent. The body lacks the enzymes to synthesise certain things de novo so if you don't get them in your diet then your body is going to be deficient in them. From a purely energy point of view then as long as you eat enough calories then you body can convert it to energy but your body doesn't just use food for energy.
