Assuming Southampton do ultimately contest the final, unpicking things to allow Boro back in will be very difficult.

If they kick out Southampton beforehand, then it gets tricky. Boro can say they were directly disadvantaged, Wrexham could argue they should have made the play-offs, and even Millwall, as the third team, could look for an angle.

It's got to be decided before the the final your scenario will never come into playI think it'll just be as simple as letting them play the final as it is, then inevitably if Southampton win, awarding Hull the promotion.
If Southampton don't win, then they will be deducted a good few points at the start of next season.
